Rushmore (1998) feels like a precursor to those indie hipster movies of the 2000s.
The Matrix is probably the most ripped off movie from the 90's.
What do you guys think?

I would say movies that were released in the late 90's that remained popular throughout the 2000s. Office Space is one of them, and like you mentioned with the Matrix. American Pie seems to fit in more with early 00's culture.
